EMBL Heidelberg befindet sich in der Metropolregion Rhein Neckar, einem Gebiet der wissenschaftlichen, wirtschaftlichen und kulturellen Entwicklung in Südwestdeutschland. Die Stadt ist die Heimat der ältesten Universität Deutschlands und ein weltberühmtes Forschungszentrum für Industrie und Wissenschaft. Heidelberg ist der perfekte Ort für die EMBL-Konferenzen, da es in Wissenschaft und Forschung einen hervorragenden Ruf genießt und im Zentrum Europas sehr leicht zu erreichen ist. EMBL liegt günstig eingebettet in eine malerische Umgebung am Hang mit Blick auf das Rheintal, nur 10 Minuten mit dem Taxi vom Stadtzentrum von Heidelberg und dem Hauptbahnhof entfernt. Tagsüber sind öffentliche Verkehrsmittel verfügbar, und während Konferenzen sorgt EMBL für regelmäßige Bustransfers zwischen dem EMBL, dem Stadtzentrum von Heidelberg und den Hotels. Das EMBL Advanced Training Centre (ATC), der neue, DNA-förmige, doppelspiralförmige Konferenzort im Herzen Europas, bereitet den Grundstein für eine neue Ära wissenschaftlicher Konferenzen am EMBL. Das ATC fördert die Aus- und Weiterbildung von Wissenschaftlern aus aller Welt und verfügt über hochmoderne Schulungseinrichtungen für Praktika und Computerlabore sowie ein Auditorium mit 450 Sitzplätzen. Es ist in den EMBL-Campus in Heidelberg integriert und verfügt auch über eine neue Kantine, die den Cateringbedarf der bevorstehenden Konferenz- und Schulungsveranstaltungen deckt. Neben dem ATC betreibt das EMBL weiterhin seine Konferenzeinrichtungen im Hauptgebäude, darunter Seminarräume verschiedener Größen und das Operon-Auditorium mit 300 Sitzplätzen. Diese Einrichtungen werden jedoch in der Regel für interne Zwecke genutzt und dürfen nur in Ausnahmefällen genutzt werden, um den spezifischen Bedürfnissen der Veranstalter gerecht zu werden. Im Hauptgebäude veranstaltet das EMBL in der Regel alle internen Veranstaltungen. Es stehen mehrere Räume unterschiedlicher Größe zur Verfügung, von kleinen Tagungsräumen bis hin zum großen Operon-Hörsaal, der Platz für bis zu 300 Personen bietet und in einen Seminarraum für 100 und 200 Personen unterteilt werden kann.
